We service several clients from the same instance of Wordbee. Is it possible to have two (or more) unique Beebox connectors on the same instance and restrict them to clients and workflows? or does using a Beebox connector require a dedicated domain for the client?

A single Beebox installation can serve any number of customers. Per customer (or hotfolder or CMS) you would create a dedicated Beebox project.
In the case of exchanging files using hot folders you would share the project hotfolder on the server with the customer (ftp, file share...). In the case of CMS connectors, you would share the project specific credentials with the customer. The credentials are entered in the CMS connector's configuration screen (at the customer). The CMS connector then talks to your Beebox using regular http/s.
The Beebox assumes the domain that you configure on your server. At a minimum you need to share the IP address of your server. Adding a domain requires buying an SSL certificate and installing to your server.$
